That depends on your needs for the project. If it is a one-time project, then starting with a freelance designer is the best way to go.
If it is an on-going thing, then you should consider getting full time designers.
Bringing full time adds a salary overhead and benefits if your company provides any. But the good side is that you have the designer at your disposal, and a good designer plays a vital role.
Freelance is good, but can be a little bit more pricey. But again you don't have an overhead.
There is no plugin to my knowledge that does this. You're looking for something very custom here. Targeting CSS classes for individual page like Viktor suggested is probably the best way to go about this.
I would strongly recommend against an in-house software because most of them are very easy to trick.
A smart affiliate can really cost you a lot of money. On the other hand, sometimes they don't track properly thus not crediting the affiliates (which hurts your relationship).
I recommend using ShareASale which is a Pay-As-You-Go platform.
